In 1997, at Nakhchivan State University, the first admission was made to the master's degree, which started functioning as a department, and 27 people were admitted to the master's degree in 7 specializations. From that period to 2000, the master's department was headed by the doctor of chemical sciences, professor Yasin Babayev. In the following periods, the number of specializations accepted for the master's degree began to increase year by year. Already in the 1999-2000 academic year, 32 masters were admitted in 12 specializations.
In 2000-2008, associate professor Musa Piriyev headed the magistracy department. Starting from 2002, it was allowed to conduct part-time education at the master's education level, therefore, in the 2002-2003 academic year, the number of specializations accepted at the university was 34 for full-time education and 10 for part-time education.
Since 2008, the number of master's degree specializations and the number of accepted master's students have increased.
In 2008-2012, associate professor Elbrus Isayev leaded the deanship of the Master's program at Nakhchivan State University.
In 2008, the position of deputy dean was established in the structure that started functioning as a dean's office, and until 2010, Assoc. professor Orkhan Jafarov worked.
Associate Dean from 2010 to 2019, and now Deputy Director. Asef Aliyev works.
From 2012 to June 2023, the Master's Degree was leaded by Doctor of Sciences in Biology, Professor Etibar Mammadov.
From July 2023, Guliyev Chapay Gadir oglu leads the Master's and Doctorate Center.

Since June 2019, the magistracy continues its activity as a Center.
Interest in master's degree education at Nakhchivan State University has increased year by year. As a result of the improvement of the university's material and technical base, the establishment of the educational process at a level that meets modern requirements, admissions to the master's degree in 27 directions in 38 specializations have already been made since the academic year 2003-2004. In the following years, this tradition was continued, and the number of specialties and specializations admitted to the master's degree, as well as the number of graduated master's students, increased.
Since 1999, when the first graduation was held, 2,556 people have graduated from Nakhchivan State University and received a master's degree.

It is commendable that since 2002, 144 foreign masters from different countries have graduated from the master's level of our university. Among them, 121 people are citizens of Turkey, 13 people of Iran, 5 people of South Korea, 1 person of Iraq, 1 person of Bangladesh, 2 people of Russia, and 1 person of Germany. Currently, foreign citizens are studying at the magistracy. Correspondence education at the master's level has been suspended since the 2014 academic year, only full-time education has been allowed.
Over the years, the number of graduate students studying in various fields and specializations has increased. So, currently, 199 graduate students in 71 specializations (1 of them are foreign) and 231 graduate students in 68 specializations (6 of them are foreigners) are studying in the first year of the master's degree.
It should be noted that in the 2023-2024 academic year, 212 people were accepted against the 250 places provided in the master's education level admission plan (84.8%). For graduate students who will continue their studies at the master's level, all conditions have been created to acquire high-level, all-round knowledge. The material and technical base of the master's degree has been improved, computers have been placed in the classrooms, auditoriums with electronic boards and electronic chairs have been built, and a computer center with high-speed Internet has been created. The "Azerbaijan Studies Center", "Student Tourism Association", and "Library" created here serve to form the scientific worldview and patriotism of undergraduates studying all specializations, along with their qualifications.
